One of the unresolved issues in the books is the parentage of Jon Snow.

Many readers believe that Jon is not the son of Eddard Stark. Instead, he is the son of Lyanna Stark and Prince Rhaegar Targayen. Rhaegar and Lyanna disappeared and are believed to have spent some time together at the Tower of Joy early in the war that brought down House Targaryen.
At the end of Robert's Rebellion, about one year later, Eddard and his companions found three of the Kingsguard there: namely Lord Commander Ser Gerold Hightower, Ser Oswell Whent, and Ser Arthur Dayne. The reason for their presence and the ensuing fight are unknown. The only known survivors were Eddard himself and Howland Reed. Eddard found his sister dying "in a bed of blood," where he made her an unknown promise before she died.
Other Possible Mothers
Ashara Dayne and Eddard Stark or Brandon Stark she was with both of them during the Tourney at Harrenhal and was pregnant before she killed herself by jumping from the tower of Starfall, called the Palestone Sword, on the cliff atop the sea. According to Ser Barristan Selmy, a Stark bedded her at the tournament of Harrenhal and got her with child. However, he also state that the child was a stillborn girl. she was believed to be the mother by Cersei Lannister and Catelyn.
Wylla the wet nurse at Starfall is another possible mother with Ned Stark. Ned Tells Robert that the name of Jon Snow's mother was Wylla. Lord Edric Dayne recounted to Arya Stark that he was a milk-brother to Jon Snow since he was nursed by Wylla who was Jon Snow's mother.
The daughter of the fisherman who tried to to take Ned Stark from the Vale across the Bite to the North at the beginning of Robert's Rebellion. The fisherman died in a storm but his daughter got him to the Sisters before the boat went down. He left her with a bag of silver and a bastard in her belly, which she named Jon Snow, according to Lord Godric Borrell
